I am not sure that cisTEM can handel VPP data. Although 2D analysis generate some nice averages, the 3D analysis did not get correct answer at all, even I supplied a correct starting 3D model from Relion.
cisTEM supports VPP data and has been tested with VPP datasets. Is it possible that your data import did not work properly? How did you start your 3D analysis? Did you use Auto-Refine?
