There is no version of ctftilt which can measure a phaseshift from a phase plate. CTFFind which comes bundled with cisTEM can measure the phaseshift, but does not measure tilt.
The next release of cisTEM will contain a CTFFind which can measure both, but it is not publicly available yet.
