What is the general recommendation regarding usage of Hyperthreading for cisTEM? Does it provide real performance gains, or should we stick to the number of physical CPUs?
In my experience it provides a small gain - 10% speed up or so. I personally mostly just use physical number of cpus + 1, as there are disadvantages to running lots of jobs (temp disk space / memory etc..).
